I don't know if theatres are officially allowed to drop the songs. For the last 20 years or so, I have rarely if ever heard about productions dropping those two songs.

You meant "My Favorite Things" being sung with the children rather than with the Mother Abbess. I think that change works well in the film, but would not work well onstage. I don't like the film very much. I'm among those who prefer the show, at least in a good production. I can see that the film has its good points, but I think a stage production borrowing the film's changes is a mistake.
