The Morrow Tony Award Book, which states that "all categories . . . are listed as printed in each year's award ceremony program", reads as follows: OUSTANDING SCENIC DESIGN Jo Mielziner, for his work throughout the season [which included South Pacific]. I assume that means for Sleepy Hollow; Summer and Smoke; Anne of the Thousand Days; and A Death of a Salesman inasmuch as these 4 shows opened between 6/03/48 and 2/10/49.

IBDB also cites South Pacific as the 1949 Tony winner for the Scenic Design category, even though the show itself was the 1950 Outstanding Musical winner. South Pacific opened on 4/07/49, which was 17 days prior to the 1949 ceremony.

In those early years of the Tony awards, I'm pretty sure there were other examples of a specific show receiving a Tony in a season other than the one in which it opened.
