Fairly rare, simply because the season is usually so loaded toward the back end (never more than this year).
Generally, shows that open in the summer and are still going strong by the Tonys the following summer wind up being in contention, often winning if not running the table (La Cage aux Folles, Hairspray, Hamilton, Moulin Rouge) – we'll see if Back to the Future becomes an exception and isn't even nominated, but in any other season it would be virtually guaranteed to be in the running. (And conversely, while there are exceptions, shows that open in the summer and are gone by the winter have usually closed for a reason other than bad timing.)

On a quick skim of the Best Musical nominations over time there are far more years when all nominated shows are still running than there are years when even one of the nominees is already closed.
I had to go back to 1996 to find a year where I was sure more than one nominee had closed at the time the nominations were announced (2 of the 4 nominees had closed by January - Swinging on a Star and Chronicle of a Death Foretold; no wonder that after Rent opened downtown on Jan. 26th they cut the run short to rush it uptown to Broadway less than 3 months later).
So maybe I'm missing one since, but while it's not unheard of it's definitely rare.
